Default Yamaha warrior 350 bogging issue

Hey Folks...I have a Yamaha Warrior 350 atv. It is a 2001 model. I bought it off of a guy for $250. I took it straight to the shop to get a new clutch, carb work, new battery, new chain, new air filter, and oil change and lube. All together I have $600 in it. It runs good but has a bogging issue. When I go through the gears it seems to hesitate/bogg. For a second or two it seems like it is starving for air or fuel. It doesn't sputter or try to die, it just seems like it should have a smooth acceleration. Once it gets free from whatever it is doing, it will grip and really accelerate. It is the few seconds during this process that I am concerned with. Has anyone had this happen to them? Is there a way to fix it? Do I need new exhaust?...not sure what to do. It does smoke for a few seconds when I start it...I heard that was common....Any suggestions?
