Williebee, the manual I have for 2006 machines (CD version) has the following valve tappet clearances:
400/500
Intake 0.05-0.10mm (0.002-0.004inches)
Exhaust (400) 0.22-0.27mm (0.009-0.0011 inches)
Exhaust (500) 0.17-0.22mm (0.007-0.009 inches)
So the 0.006 inches the dealer gave you is a bit wide for the intake and a bit tight on the exhaust. Not that it couldn't work but my experience has been bad things happen can happen outside those ranges.
Also, on your fan noise mine started a similar whinning/squeeling noise recently on my 400. I took the oil cooler loose and removed the fan to look at it. I found a few small pieces of grass or gunk (dirt/sand/grass) had built up around the fan. Cleaned it up and my problem was fixed. I could not see anything until I removed the fan. Plus since I had access to it I blew all the dirt out of the oil cooler. Amazing how much was there.
What got me to thinking about it was we have had this mountain erupting this spring. I guess it has put just enough of a dusting on my trails that it kicks up and has been making my air filter dirty much faster than normal. Then I heard that sound and I was like uh-oh! what else is that ash doing!
Not going to keep me from riding just making me clean my air filter about every other week. It is mainly getting my cloth pre-filter dirty.

My Dealership is owned by Tammy Joe Kirk of " Kirk Racing " who started Racing Motocross at age 4 and by the age of 8yrs old she took over her father and older brother Tommy Joe Kirks Machine Shop custom building and setting up her own Custom Can AM Bike as well as all the other young racers bikes that she competed with ; she had a very long and successfull racing career that took her all the way to racing in the Nascar Bush Series Auto Racing untill her Sponser Maiden Form had to cut their budgiet forsing them to end their Racing program !
Kirk has worked on all the Major Brand's and still does so she could of given me the spec's for a the wrong brand engine , i've worked in the Small Engine Service And Repair Industry over 20 yrs myself and i've always set the valve Clearance in the middle of the Spec's to give room for wear ; while other Tech's have set them at the maximum clearance !
And thanks again for the input SJ you're a Great asset the forums !
